How update safe are custom blocks, elements and mods ?

Layout overrides and additional functions in the views are update safe, after an update we have only to check if there where some changes in modified files and have to adjust them. That's fine...

But what happens with custom modifications on config.js, existing elements and blocks. Are they update safe, too? This question referrs to the following knowledgebase articles:

What happens with removed blocks?

I assume that all custom work except layout overrides are lost by manual or automatic update. Am I right?
